I think you're selecting 'play all' and the squeezecentre is playing the files and then the playlist file. If you just select the playlist file only it will play just once.
If I'm right, considering it's a minor hassle to scroll to the bottom of the song files and select the playlist file everytime, hopefully a seasoned vet here can tell us how to avoid having to do this - without duplicating the folder structure to split the two different file types.
