Good question. My hunch is that flac2mp3.pl does not delete MP3s that don't have a matching FLAC, and that's probably on purpose. For example, I have some MP3s that don't have a FLAC counterpart, and I'd be very unhappy if flac2mp3 deleted them. I expect that's a common situation.
Did you only change the tags, or did you change the directory names and/or filenames, too?
