The Pi probably didn't automount the USB drive properly when you plugged it back in. You need to be careful about removing and reinserting USB drives with Linux. They need to be unmounted before removal. If you aren't a *nix person this is best done by powering the Pi off before you pull the USB to do your backup. When you have finished put it back in the same socket and the switch on the Pi.
