download the EXE if you are installing on windows, and used an EXE to
begin with.
The zip is more for those who want the scripts and plan to edit the
code.
Third party plugins and settings are left as they are. Included plugins
(those that were there after your initial install) get updated along
with the server install.
Any new firmware for your SB2/3 is also included with the installs, and
you will be notified when and how to update when applicable.
