Ok, I don't think it's the file names but the playlist itself.
Debugging the rescan gives the following:

The playlist is definitely saved on the disk - could it be related to
the fact that Slimserver sees the file as //Linkstation/share and the
playlist folder as //mnt/share ? Slimserver won't recognise
//Linkstation/share/My Playlists as a valid path.
