So all it's doing is completely clipping the signal. Yes, if you were to play it loud enough it would damage your speakers, but at lower volumes it'll just sound bad. This may not be much help, but you may want to take a look at the files in a hex editor. I'm not sure where ReplayGain data is kept - it would either be at the front or end of the file. But it sounds like it's been mistagged somehow.
