What types of files? When you say you can browse them - do you mean Browse Music Folder (normally they would be added to the database as you do this) or Browse Artist/Album etc (in which case they are already in the database)?
If there is a set of albums that you are having trouble with, copy them out to a small separate test library and then run some tests just on that (will be quicker, and log files will be a lot shorter). Run a scan with -d_scan set and catch the output, look for messages about missing/corrupt/whatever files for clues.
