On Vista, the latest nightlies will store all files created by the server in %ALLUSERSPROFILE% rather than under the program folder for this reason. Vista allows admin to write to the program folder, but not normal users. In this case it silently virtualises the filesystem to the users account. This has been causing us problems when the server was run as admin and later as a user. [look in C:\Users\<Username>\AppData\Local\VirtualStore\Program Files\ to see what has been virtualised for your account..]
I'm afraid this move means your preferences will be lost as the installer creates a new blank one in the new location. If you want to work around this, and the old prefs are still in the program folder, then removing %ALLUSERSPROFILE%\SlimServer\slimserver.pref and restarting the server.
