If the podcasts are tagged, you can use the custom browse plugin to create menus which exclude that genre.
Also, iTunes does let you keep your music outside of the iTunes folder, so you could move all the music out and just leave the podcasts in there. That will only work if you just point slimserver at the directory and let it scan.
