I cannot answer your question fully here but the first question I
would ask is, can Protools and the like be controlled or manipulated
by automator flows or Apple scripts? If these applications will allow
this then chances are that yes, they can be fully programmed using
scripting and you'll be able to do some nice powerful stuff.
