Another program that does this is Apple's Keynote (not to be mixed up with the other "Keynote" program, as mentioned in the note-taking thread).
It has the presentation as it would appear on screen on one monitor with notes on the presentation, a timer (counting down to the next frame/animation step), a section with the presenter notes, the ability to cut some of the slides out of the presentation to reduce time and I think it might have a clock as well (I know several occasions when I've been in the middle of a presentation, and lost track of the actual time).
Apple has a page talking about this dual-head style at this site: http://www.apple.com/iwork/keynote/presenter.html.

Another thing to be addressed is maybe looking into adding an option/module to use OpenGL hardware rendering for the presentations. This could allow for some smoother animations and more exciting effects (both in animations and transitions between frames), and it could be possible to have a library distributed with OOo to render the fonts as images with high-quality anti-aliasing (instead of just using the system anti-aliasing method). Although, all these OpenGL assume that every operating system can support it so it might be a more long-term goal (or something that remains as an alternative option for those who can support it).
