I found it:

myfile = File(open('/some/filesystem/path/file.jpg', 'r'))
myfile.name = os.path.basename(myfile.name)
myobj = MyObj.objects.get(id=123)
myobj.myfile = myfile
myobj.save()

This saves the file under upload_to path correctly.
