The only way I've found to do this is to:

Delete a load of devices in Reason that you don't want to assign tracks for.. 
Compressors etc... 
Go into Cubase and if you've deleted enough you should be able to assign tracks to ALL 
your instruments (well, up to 16 anyway). 
Go back to reason and undo the delete... 

You're still stuck with the 16 instrument limit but at least you're using the right 
ones... 

If you have actually exceeded 16 instruments and you want to control ones other than 
the ones already recognised by Cubase you can still use this technique by deleting the 
relevant instruments in Reason, reassigning the channels in Cubase and then undoing 
the delete in reason...

I really hope they increase the max number of channels soon.. It's really starting to 
piss me off!!!

Yeah the Cubase 5.1 and Reason 1.1 is recommended to get the rewire to work
properly.

Anyone know what to do when you have your rewire instruments maxed out and
you want to replace one of the rewire instruments with another one? I've
maxed out my Reason instrument inputs and I want to take out a synth and
replace it with a sampler but Cubase won't recognize the new sampler as an
input. I eventually
got it but I have no idea what did it. I just tried everything including
deleting/adding tracks, turning on/off rewire inputs...
oh yah, when i say max out i'm talking about that 16 or so input limit with
rewire.
