My major doubts are about the HDD partitions (which is a 500GB *mechanical* HDD), and how to be sure I will have a stable and clean boot process. I wonder if you have been bitten by "grub-efi-amd64-signed bug: hardcoded link -> unbootable system" earlier on this mailinglist.
When you have a separate /home partition I would go for the manual partition route and leave this partition alone. After installing and stable boot you can add the home partition manually in /etc/fstab and have all your brothers settings back.
