In order to allow this behaviour all that you need to do is add the various directories in your PATH (or selected ones from it) to the files and folders plugin configuration. I have just tried this tonight and it seems to work perfectly although I have been told that it might cause instability due to the large number of items that will be added to Do. I don't think its feasible to have this enabled by default for the files and folders plugin but maybe there could be a mention on the wiki rather than having to find this bug for the solution.
