Calibre can also do some preliminary conversion from PDF to MOBI, however, the 
result is usually very bad -- most of the math formulas are gone. On the other 
hand, if we have HTML files, then the MOBI output is excellent. This is because 
MOBI format is essentially a zipped html file.

I haven't used the Kindle, but there seem to be converters from
PDF. Have you tried that?
