as long as i know Membership was designed to be used that way.......only for a particular set of members and group for one company only not multiple set of users and group for multiple companies scenarios. It is possible to modify for that purpose but it would be very pain full.... you need to create a customized membership by inheriting MemberShip class etc etc even modifying the stored procedures and all the tables to suit your requirements.
