I'm running Dovecot v1.0.x, in this version you can override any setting in the particular protocol block, e.g.:

# global setting, aka no block
ssl_cert_file = /etc/ssl/certs/imap.pem

protocol pop3 {
        ssl_cert_file = /etc/ssl/certs/pop3.pem

# .......
}

I'm certain, it is documented somewhere in the Wiki, in hurry, I just found a hint here:
