Yo BJ, I have a similar bug I filed here for Ubuntu:
https://bugs.launchpad.net/bugs/654781 It's reading my datadir from the config file but does not seem to be reading much else. At least it's not reading my custom MySQL port. I suspect the two issues might be somewhat related?
