Yeah, this sounds like it's probably intentional. We use a somewhat automated build system called pandora-build on top of the autotools toolchain. (https://launchpad.net/pandora-build) It is very useful in that it generates the automake and autoconf files for all plugins. It notices when you make changes to the plugin directory and what it does is deletes the whole makefile and generates it from scratch. (Now that I explain it I realize this is not at all optional nor necessary.
