Not that I'm aware of -- I think you can just give the class filters in dspace.cfg: https://github.com/DSpace/DSpace/blob/dspace-3_x/dspace/config/dspace.cfg#L791 (I assume those are what you mean).

2)      If not, what ramifications would removing the PD option from dspace.cfg have outside of the item submission form? Ie would it affect existing items with the license attached, and/or prevent us from adding that license to items in future by manually editing the metadata?


As far as I can tell, that option is only used in the item submission (& review workflow) form. It would definitely neither affect existing items nor prevent you from adding whatever you like via the edit metadata / edit bitstreams screens.

You could try and hack what goes into the licenses drop-down via _javascript_, to remove the PD option for submissions to your thesis collection/s.
