Well, all the files you modified in the dspace installation need to be overwritten in the dspace source, or added if you created them as new in the dspace installation. For example, Messages.properties is only in the source so you don't have to do nothing. input-forms.xml is in the source and in the installation, so you have to overwrite your source input-forms.xml with the one of the installation.
