For collections I think the best way is to modify the sql query of the function that returns all the collections. This function is located here https://github.com/DSpace/DSpace/blob/master/dspace-api/src/main/java/org/dspace/content/Community.java#L661 so playing with the sql clause ORDER BY you can reorder the list anyway you like.
