How about this ?

If you can somehow run a script everytime, you plugged
in your external harddisk you could do sometime like
this in your script.

Step 1. Unmount both the partitions.

umount /dev/sda1 /dev/sda2

Step 2. Mount the two partitions back again with the
appropriate rights and permissions at the desired
mount points. Something like this.

mount -t vfat -o rw /dev/sda1 /foo
mount -t ext3 -o rw /dev/sda2 /bar

Will that work for you ?
