mterry, I don't have the scrollback handy, but the upower dump that you provided in irc showed that upower actually /was/ reporting three batteries, so indicator-power is passing that along.
Maybe we could put some heuristics into indicator-power for guessing when multiple upower devices are actually the same device, but that runs the risk of new bugs folding genuine devices together too.
