Same here, when I start with 1024x768 landscape and then switch to portrait 1280x1024, then notifications are only partially visible. If I switch to 1280x1024 landscape, it gets ok.

For example, my laptop panel is 1400x1050 and notifications appear at the top left, on screen (although partially covering the panel - covered by bug 330294). If I change my screen resolution (perhaps I'm using an external display - or maybe for any other reason [in my case using a lower resolution for screencasting]) the notification dialog goes off the screen.
