On reading further reports about about the relationship between pidgin
and the indicator applet, it looks like the above behavior is intended.
I'm going to fold this in under bug 353112 because it addresses the

Pidgin 1:2.5.5 does not quit on Buddy List close when system tray icon is
disabled - it will live in the indicator-applet instead.

Status in “pidgin” source package in Ubuntu: Confirmed
Bug description:
Binary package hint: pidgin
On launching Pidgin, the indicator applet shows an envelope and the FUSA shows
me as online. This is fine.
However, when I want to quit Pidgin, I close all windows. But the indicator
applet is still there and my status is still onliine. SystemMonitor shows that
Pidgin is still running.
Clicking the "Buddies" menu shows a "Quit" option, but it is grayed out so I
can't select this either.
The current workaround I have is to enable "Show icon in system tray" in the
preferences. I can quit from here.
The user should be able to exit the application more easily than this.
