On October/November 2008 in GNOME desktop-devel-list was discussed the
inclusion of "libnotify" and "notification-daemon" package in GNOME
Desktop modules list.[1] During that discussion, was proposed a
different way to handle notifications[2], similar to indicator-applet.
The prototype is here [3]

Now, on desktop-devel-list we are talking about future direction of
GNOME Desktop (to move from gnome-panel to gnome-shell, to kill or not
to kill applets and similar) but nobody did yet exposed the
"notification" issue.

I think that indicator-applets developers should start a thread on GNOME
desktop-devel-list, proposing indicator-applet and notify-osd as
playground for GNOME 3.0 notification system: note that GNOME 3.0 is
planned for Spring 2010 and currently there are no proposal for a new
notification system.
