Stu, I guess the question is why do you want them separate? Unless they are in different DXCC entities, they all get combined for DXCC purposes. So, I don't understand what you see as a problem.
I have all of my QSOs made under all my callsigns in one log file. What I do is for the last QSO made under a callsign, I put "last qso as WN2OVE" in the "notes for this QSO" the first QSO of another I put in the notes "first QSO as W5OV". Again, for DXCC purposes, it does not matter what callsign you made the QSO with. For uploading to LotW, you need to know when you began and ended using each callsign.
