This was mentioned before and I still get this sometimes. I don't know for sure what is causing this behaviour but I suspect it has to do with custom tags. I'm using some of my own tags. After opening the project I opened a JSP and it took very long for error checking it (only about 2 pages on the screen with very little HTML/JSP code. Then I changed the prefix in the taglib declaration, so all tags become unknown. Then I saved the file, closed it, closed the project, reopened the project it and opened the file again. Now error checking took much less time. I changed the prefix back, saved and closed zhe file, closed and reopened the project and the file and now again it took a long time for erroe checking it.
