I encountered a similar problem last week. I added Tomcat src directory
to the source path of our project but 'find usages' had problems finding
things
in Tomcat.

Regarding the Project view, would like it to include other project files
like
.gif, .jpg and be able to open them with the native editor for this file
type
(similar to double clickin on a file icon in Windows explorer). .jpg and
.gif
are *definitly* part of our project.
