We had this issue in the pre 2.5.x EAP - around build #417 or so. File synch just took forever. Idea got slow. The project had at this stage around 600 classes and 800 jsp sniplets.
We decided to check out IBM JDK and this went way better. Later stages I disabled "Synchronize files on frame activation" ... actually not an option for the long run. Also you may increase inital HEAP for your VM. But again.
