Internet explorer will give you that message if you try to close the main IE window via script.  However, if you have a pop-up that was opened via script, you can close that same pop-up either from the main window or the pop-up itself via script. 
 
It is one of the protections put into place to prevent malicious sites from closing your browser without your permission.
