In my opinion you have much more flexibility with EC Workbench version.
You can create different data flow with much more data managers involved than the standard set in PCM. You can have different data managers doing some specific preprocesses or post processes to data coming in or going out. You can use different UNIX scripts incorporated into specific data managers in your custom data flow.
