Lorch, R. F., & Myers, J. L. (1990). Regression analyses of repeated measures data in cognitive research. Journal of Experimental Psychology: Learning, Memory and Cognition, 16, 149-157. It deals with non-orthogonal repeated measures regression and describes how to run appropriate analyses in SPSS or other standard packages. It won't copw with all problems (e.g., FWIR if you have missing cells a multilevel model might be a better route).
