Yep, ironically, the compiz-preferences gui is a large offender here,
the application not only doesn't fit, but has really weird behaviour.
Running it full-screen (via the alt-f11 binding) actually improves
things no end and the application is usable.
Another thing I've done from time to time when that doesn't help, is to
fire up a local vncserver, and just export DISPLAY=:1 before running
applications in there.
It's a bit of hassle admittedly, but does work - you get to set as large
an x window as you like, and move around with the scrollbars provided by
your vncviewer.
