This is, unfortunately, vendor specific, but it may help you anyway. IBM's Visual Age (I believe this requires the Enterprise Edition) allows you to debug Websphere based apps from within the IDE. Even if you are using another app server, you may be able to debug your problem under the Websphere environment and then deploy to your real environment. I guess it just depends on how much vendor specific stuff you are doing. Note that you don't need to purchase Websphere for this scenario, VAJ(Enterprise) comes with a single developer version. Probably not what you were looking for, but it might help anyway...
