This has always (and still does) work correctly for me. That is, only the region is exported. Perhaps it is some interaction with your customizations. Have you turned off transient-mark-mode perhaps? I raised this exact point last week (http://lists.gnu.org/archive/html/emacs-orgmode/2009-01/msg00729.html) but have not received any answer.
