No ideas about the problem but I do have a solution that might work for you and bypass most of the problems. I don't "install" org at all: I just add the appropriate paths (/path/to/org/lisp and /path/to/org/contrib/lisp) to load-path. Similarly, I don't "install" the info file: I just added the appropriate path to INFOPATH (which is set in my .profile, which is sourced by some gdm startup script, so its settings are valid by the time my emacs is started - YMMV).
