Fixed. I found that configure looks for X11/Intrinsic.h. This file was no longer present on my system, so the upgrade must have relocated it into a separate package, which I found is libxt-dev. After installing the libxt-dev package (on Debian etch), the output of configure looks reasonable and Emacs compiles as we speak (well, as I speak ;-).
