I said I'd try the partial retrieve feature for a few days: I did and never met that bug. Maybe there's something special going on between emailer and your server, or your settings are at fault (corrupted prefs or DB, multiple emailer accounts checking the same mail server, etc.) I don't know if it's possible to re-check a mail server fast enough so that it hasn't yet tagged messages as read, or if emailer doesn't check that tag before partial downloads, but you should nonetheless verify that it also occurs when only one emailer account is selected.
