My Mac is a PMG4 MDD 1.25Gb which is a dual boot machine. You get that 
message in OSX when you try and start a version of the Classic 
Environment that is not compatible with the version of OSX you're using. 
I've had that happen several times over the years, mainly after I've 
changed contents of the extensions and control panel folders using 
Conflict Catcher in 9. 

The updates OSX makes in the Classic Environment has never interfered 
with my rebooting into 9 after the change has been made. 

But, if you're still nervous, make a copy of your existing "System 
Folder",  let X make the changes and try and boot into 9.
