So with all the messages in a temporary folder, with nothing that I could see in the In-box, but still showing unread message, did a command option rebuild. Restarted emailer. The in-box was clear, moved all the messages back, and no problems, all showing as read. I had rebuilt using the command-option before, but it did not solve the problem.
