When archiving messages, duplication is frequently a problem. My solution
doesn't seem to apply here but I thought I would pass it along just in case.

i use Emailchemy to convert my messages from mbox to csv format and then import
the messages into a Filemaker database. Once in FM I search for duplicates in
the date field which is carried out to seconds and very unlikely to be the same
unless the message is indeed a duplicate. Once found, it is relatively easy to
check and trash the duplicates.

My current problem is to figure out how to remove the image files that are
contained within the sent messages at one stage of the process but keep the
name of the attachment. I am hoping to devise a script to do this but my
scripting skills are very rusty.
