Hi,

I am a researcher in US.

I'm trying to use tranalign to align DNA sequences but it
keeps throwing errors. I tested it on the example input files from
the documentation web pages and those work fine.

Error: Guide protein sequence SS1G01814 not found in nucleic sequence
SS1G01814

it throws the same error for every pair of proteins in the file.

May you tell me the reason?

"Pair of proteins" sounds odd ... the first set of sequences are the nucleotide coding sequences. The second set of sequences are the protein translations.

If you send some example sequneces to emboss-...@emboss.open-bio.org we can take a look and tell you excatly why you get the message.
