a LONG time ago I used a CASE tool called Khoros which had a visual 
programming language called Cantata.  It was open source, but they 
changed the license and and it was not longer free for research and 
non-profit purposes...  Bummer deal that.  It was later bought by 
Visiquest (and it costs big bucks)...

Recently I learned about VisTrails 
<http://www.sci.utah.edu/software/41-nsf/40-vistrails -- the 
vistrails.org link seems to be down>.  You might be able to hack the 
glyph based interface to provide a similar interface to what you have in 
the web interface, and it might provide a better tool for managing the 
complexity.  Not sure though, but I thought it was worth a mention.
