Detective work by Seb and Jepler seems to have located the cause of the problem: Joint Number was being stored in an hal_bit_t.
What puzzles me is that halui jogging works fine in 2.5.2 despite the problem being there too. Do the master and 2.5 branches treat boolean types differently? Does clang do any testing for this sort of thing?
