we have very little option with collets and tiny tools.}

well maybe depending on your z clearance and need for perfect
repeatability. use a tall block to eliminate excess spindle z movement ,
preferably if the machine is at home or .1 -.2 from home (note always use
the same value ! or we find that crash again) and your length sticking out
is similar you can load the tool , slide the block under bring the tool in
contact  and tighten the collet and use the same height for each tool thus
set , while it wont eliminate touching off it will speed things up i have
used this method to set height within .003-.005 accuracy but it is still
not ideal but probably faster and easier than a complete touch off .

as to the flatness of your material have you considered making a vacuum
table?

and third this is probably a better discussion for the users list than the
