Please give details of your project ,
details of Pulsecard & post your component code would assist us in helping .
also details of OS kernel and version of Linuxcnc used

i would look at :
clearing any file buffers , and storage of values not being cleared
correctly in the time period

Without knowing more it is difficult to advise
