I believe that it is important not to confuse the two. 

Competent Body: An organisation appointed under the EMC Directive. The
sole responsibility of a competent body is to provide the report or
certificate which is a mandatory part of an EMC technical construction
file. 

Notified Body: A term used in various directives. In the context of the
EMC Directive, the sole responsibility of a notified body is to provide
EC-type examination certificates which are required before
radiocommunications transmission apparatus may be placed on the market.

To answer the first question: Assuming it is not possible or practical
to prove that the flight simulator complies with all relevant harmonised
standards (in which case, no competent body need be involved), then you
will need to compile a technical construction file. This, by definition,
must include a report or certificate from a competent body.

You would only need involve a notified body (EMC Directive definition)
if the simulator was also a radiocommunications transmitter.
